Click on the menu on Image> Flatten

Go to settings and change the Fluid Mouse Input.

You can not move selections between layers. You need to copy to the clipboard the selected area and paste it on another layer. Of course, you also need to delete the selection from your original layer.

That is because you are flipping the IMAGE. You need to flip the LAYER.

Do as I said before but do not run the Transparency plugin. Save your work as a BMP file. Paint.net will flatten your layers.
