Actually, what you need to do is this: Select the paint bucket tool. In the toolbar at the top, change the "Fill:" from "Solid Color" to the pattern of your choice.

When you merge a layer down, the blending mode from the bottom layer is retained. This is "by design" and working properly.

I think it would be easier to change your work flow than change the Paint.NET program.
