When you say you lost effects, do you mean you lost many plugins when you upgraded? Because as far as I know the default Paint.NET effects are the same from 3.5. to 4.0 and I haven't lost anything with my upgrades. Though, I did need to update quite a few plugin effects in order for them to work properly in Paint.NET 4.0. You might have one or two compatibility issues with plugins built for 3.5.11 when you upgraded to 4.0.
