If that doesn't work, click "Reset Window Locations" in the window menu. How about a docker window will auto reset after being opened/closed 2 times in a row without doing anything else. Imagine this: "I can't see my color window", F8 "Hmmm... still can't see it. Frustratedly: F8, F8, "Oh, there it is!" When running on the second screen and I move a docker it says on that second screen--even when I close PdN and open it again running in single screen mode. Now that you mention it, I don't think the docker positioning is relative to the upper left corner of the main PdN window...
