Using paint.net more and more, and am finding it very difficult to get consistent results across editing sessions because the plugin values are not saved. For example, if I create some test, bevel it, drop-shadow and outline it the settings used do not appear to get saved. if I exist PDN and then go back in, the values have gone back to their default values. As you have found there is no way to make the changed settings persist once the Paint.NET session is closed. Your best bet is to write the settings down. I tend to only record the settings I change from the defaults.
