Can I have a default layout, so every time I open the program I see the same set of windows, each one in its own place (regardless of whether some were closed or moved during the last session before the program was closed)? Like this for example:

No, I don't think that is possible.  But, you can use Ctrl + Shift + F7  to say, get the layers window back in place.

BTW I have the last version of paint.net and my default shortcuts are different. So, in my case to open the layers window is F7 (without any modifier keys).

Oh, I didn't notice it at first.  This is actually an awesome feature. And it does indeed solve the problem I had with using the program.
