SearedIce
Manually now...copy the two layers to a new file, merge, and bring back in. I'm think that eventually, a future release with have this functionality...it's asked for a lot.
Born2killx
I remember hearing that one of the features in Paint.NET 3.0 will have a merge up and a merge down option. Quote I built my first computer at age 11!
barkbark00
The way I do it is .1 hide all the layer that I don't want to merge .2 then I flatten my image .3 copy the outcome .4 undo the flatten .5 copy the merged image back to one of the original layers. .6 delete the extra layer(s) .7 then I just show all the layers that I had hidden I know this sounds like a lot but it is easier that using multiple instances of PDN.
