Here's what I think you are doing?: You used magic wand to select an area, then copied that area and pasted it in the same place, then deselected. It sounds like you are trying to desaturate (take away color) an area without affecting another. Select the area you want to keep the color in and press ctrl+i to invert the selection. Then, press ctrl+shift+g to desaturate. This is the image. I wan't to keep the color on the top floor and make the rest B/W.
