I think there was a Windows update in the last few months which broke something in the taskbar API (the thing which lets me have multiple thumbnails for 1 app instance). Someone else reported that running the app as administrator fixed it for them. While I don't like telling people to run things as admin, it's worth a shot ... Just make sure you try running WITHOUT admin once 4.0.6 drops.
