Do any of the entries in the permissions list have a checkbox in the "Deny" column? Also, be sure to check HKEY_LOCAL_MACHINE\Software in addition to the root key (just HKLM). I know there is some software, like Teatotaler (I think that's the name), that gets in the way of this sort of activity.
