Just because it was originally done on Photoshop doesn't mean it can't be adapted. Some of the steps may have to be worked around - for example the halftone, there isn't a plugin but there is a tut for it - and some steps may have to be missed out, but most things are possible.

I'm not entirely sure whether PDN can do such an anaglyph task, at least not one that produces an actual working picture, but if you Google search there are programs which can do this for you such as this one:

Some programs may not be able to handle the transparency of a .png. They're clearly not as superior as PDN

As I've never wanted or needed to sort my palette out I can't give you first hand advice however, this is from the online help file which describes how the colour palette works. Towards the bottom is what you might be looking for.
