preferences

Paint.NET does not (yet) have a program preferences menu, per sé.

There is a tool options menu, however, which allows you to choose a few custom actions regarding tools. You can assess this menu by clicking on the Tool drop-down on the bottom row of toolbars, furthest left, and selecting the topmost option, Choose Defaults.

This is as much customization as Paint.NET has at this time. You can read this blog post to get an idea of what Rick is planning for the future. Therein is mentioned the coming of a Configuration dialog.
