Why does it have to flatten to save as jpg, png, etc?
I understand why technically, but why does the user need to care? You should be able to save as JPEG and keep your layers as long as the file is open. Obviously opening that JPEG, you will have no layers. I just end up having to undo the flatten every time.
Why is 100% JPEG quality still bad?
100% JPEG quality is not actually 100%. I can still see artifacts. When using alternative, more expensive programs, 100% JPEG quality results in a very crisp, albeit large, JPEG.

How about an option in the preferences? A lot people who come from Photoshop are used to this behavior and aren't disappointed to open a layerless JPG afterwards.
