How do I change the properties or default settings so that when I do a save I don't need to change them every time?

Paint.NET can't do this at the moment. I believe it's scheduled to be part of the future 4.0 release though.

For a faster way to save for now, try hitting tab then the first letter of the filetype you want. It's the fastest way I've found.

The settings for a file type codec (ex, JPEG quality) are already remembered between sessions.

No, but you can create a palette with those colors in it. Your selected palette is remembered between sessions.
