Myrddin
No. And to my understanding pyrochild's ScriptLab can't take affect with layers and new canvases, nor the Edit commands. Sorry, manual is the way to go. How to Save Your Images under Different File Types My dA Gallery
mtrutledge
Thanks. You have been a ton of help. Hopefully in a future release of Paint.NET, or the ScriptLab plugin, we will be able to add edit actions and do this automatically.

david.atwell
You could also save the top layer, undo the flatten, make the top layer invisible, "save as..." again, and repeat the process until you have them all saved. The most feared being in all the cosmos. And nothing could stop it, or hold it, or reason with it. One day it would just drop out of the sky and tear down your world.Amy: But how did it end up in there? The Doctor: You know fairy tales. A good wizard tricked it.River Song: I hate good wizards in fairy tales; they always turn out to be him.
