How recovering my layers after saving files

Once you've flattened and closed Paint.NET you cannot recover the layers. The right method would be to either:

1.) First save as a .pdn file then save again in the format you originally desired.

2.) If you've first saved in the format of your choice which required you to flatten it, as long as Paint.NET is still open, you can go to the History pane and click on the process just before where it shows "flattened". This will undo it and you can then save in the .pdn format.
