In the original paint program. You could draw an image (square, circle, whatever) Then draw or paste another image. select it and then move it over the first image. when doing this. You could still see the first image. You can toggle this by checking the draw opaque box in the image pull down. How do you do this in Paint.net.

If the object is on its own transparent layer, you can

select and move it in the way that you have described.

Use the Move Selected Pixels tool to move the selection.
