Umm ... you just have to open each one and then do a File->Save As, and choose JPEG in the dropdown. If you have to do this for many .PDN's, then you should figure out the keyboard shortcuts and navigation keys (including using Tab to switch from the Filename: field to the file type dropdown).

It would be helpful if the OP wanted to convert from PNG or BMP, but they want to convert from PDN. Paint.NET is currently the only program that does anything with .PDNs.

That's a lot! Sorry but Paint.NET just doesn't have a scripting engine yet. It's one of those features that's corollary to many other fundamental design changes that Paint.NET will need to undergo over the next few years.
