When i start up PDN (and maybe do some work) and When i do (Adjustments) [Invert Colors] for the first time, it fails maybe 70--90% of the time. (how it fails is... there are large rectangular blotches of transparent areas), So i do Undo and try it again, and the 2nd time is a success 95% of the time.

It could be an issue with your GPU. I recommend you, 1) update to the latest version of your GPU driver, 2) make sure you've got all the Windows Updates installed (to make sure any DirectX updates are installed), and 3) if all else fails, switch to CPU rendering in Settings -> Graphics. This last one is only if you're desperate, and should only be used temporarily, as it can result in some effects taking a VERY long time to run. "When this happens, and you save the file... is the glitch in the file? Or, is this only a glitch on the screen in Paint.NET?" would help diagnose the problem.

You find this via the ⚙ wheel on the top upper bar when you are in paint.net. The next thing you need to try is to change your GPU option to CPU 🐌, like this: I suspect that if you switch to CPU you won't see the problem any more. It's just text -- you can read through it yourself and if you see something you don't want to include, edit it.
