Tactilis
It's hard to know where to start trying to answer your question "Please tell me how to fix it" because it's not clear what you are actually trying to achieve. Nor is it clear what "It's all bordered" in your title really means. I'd suggest that you start by reading the Documentation (click the icon top right in Paint.NET) which takes you here https://www.getpaint.net/doc/latest/ To help with your problem, I think you need to understand how to use layers so that you can keep the different elements of your picture separate and only merge them together when you are finished. See https://www.getpaint.net/doc/latest/WorkingWithLayers.html
Disk4mat
This looks like it is either 2 or 3 layers? The seaweed is on one layer, you filled another layer black and the inside of the seaweed also turned black? You didnt give us much to go on. But I am curious on one point. Why not change the primary color in your palette to the green (using the color picker tool) and just paint your seaweed back to how you want it? A brush size of 12 could mop that up in seconds.
