Stiching to make wide landscape

My best advice would be to try again, but use a tripod.

Otherwise, line up the photos the best you can, then use the Clone Stamp tool to make the clouds/mountains/etc flow more evenly. (For best results, Clone onto a new layer, then blur slightly with Gaussian Blur.)

Why not make a feature of the fact that they don't quite line up? Frame each image and then overlay the centre image (ie bring it to the front of the other two). The misaligned frames make it obvious that the images are separate, but take of the same scene.
