Just wanted to start a discussion about the subject software. Yes I˝m a newbie - but catch on fast. My first question is about the ¨¨Mark site read¨¨ button. Is it not meant to mark each thread as read. It appears to me its marking the whole site as being read instead of just the individual thread.

That's right. Therefore SITE and not FORUM. In every subforum you find a link "Mark forum as read".

You mean to say I cant mark each topic individually - for example the plugin forum - Yes I can mark the WHOLE forum as read - but I just want to mark each content / subject / next level / whatever you want to call it - as read so I know which plugins I have read. That I think is what I˝m getting at.

Yes. If you read it, it will be automatically marked as read (of course) and all topics, that you don't want to read, you can ignore and mark the whole subforum as read.

I think the mistake I made was clicking the button on the top marking everything as read (I cannot uncheck it)  - now I don˚t see the buttons at the top of the topics. By marking the site as read same issue - I cant uncheck it - when I look at unread content - I only see what has just been posted. Creating a new activity stream helps

The mark-site/forum-as-read-action is a single action. There's nothing to "uncheck" (maybe the checkmark is misleading). You can't make it undone and you can mark again, if something new was posted.
