I want to stitch three photos together of a landscape that aren’t “quite right,” as in the angles aren’t perfect, so the mountains and clouds will be a little off. How is the best way to do this?

How do I manually apply color with this effect? The wand gets me most of what I want, but it skips a few leaves in a bouquet I am coloring. How can I get it to "mirror" the page underneath to get the color it has? The paintbrush only seems to be able to get my solid colors or inkblot of solid colors.
