Oops title should have been "...doesn't quite work". And yes, you need to up the brush width, missed that off my steps. Dammit Jim, I'm a programmer not a tester!

Repro: 1. Set primary colour as red and secondary colour as blue, 50% transparent. 2. Choose any of the shape tools (rect, round-rect, ellipse, etc). 3. Choose filled shape with outline. 4. Draw the shape. Result: Between the border and the fill is a purple area. It looks like the fill overlaps the border and combines.
