Paint.net & Greenshot are my two favourite tools I use almost daily. I had the same issue, then I realised I didn't install the correct plug-in during install of Greenshot. You can send the captured image directly to Paint.net from Greenshot. If it doesn't appear as a destination you need to reinstall it with the "Open with external command plug-in", then it should be automatically configured if Paint.net is already installed. After screen shot this will appear.
