Why does it go transparent when I try to blur?

I'm using paint.net to make a minecraft texture pack edit and when I choose a certain area with the magic wand and choose gaussian blur it fades out instead of bluring the area. Why does this happen and how do I make it blur instead?

The Gaussian blur is factoring in the transparency outside the selection for its calculations.

The code determines the new color value of each pixel based on a function of the values of the surrounding pixels. The radius determines how far away from each pixel it looks for values.
